Pinky Lehoko has been named as a temporary replacement for South African Football Association CEO Leslie Sedibe who was released from the post on Tuesday.
"We wish our CEO (Sedibe) the best of luck in his future endeavours," Safa president Kirsten Nematandani said in a statement.
Lehoko, the Safa director of international affairs, has served as an administrator for the national governing body in various capacities for 18 years.
She will be assisted by Safa finance director Gronie Hluyo and they will both report to an oversight committee.
Nematandani said Safa would start the interviewing process for a new CEO on February 7 and 8.
"Our immediate task as the leadership is to give strategic support to the staff, and to ensure the process of appointing a new CEO is completed as soon as possible," Nematandani said.
Sedibe's contract ended in January but he agreed to stay on briefly while the body found a replacement.
Safa said he had been released from the post by mutual agreement.
